Both movies are brilliantly meta - ultimately what I'm judging between here is the genuine thrills of Scream & the all-out fun of TCitW... tough choice. I pick Scream just now, but these two movies shall forever be entwined on my Flickchart!
I love both but CITW had much more surprises whereas Scream was more scary. However .... I just don't know

Scream had pretty much a perfect start with Barrymore's death. Plus, the cast of Scream resonates with me more.

Both redefined the horror genre. Cabin in the Woods made it perfect.

CITW was essentially a parody of Scream and every movie like it; only it was made with love and respect for them. You can't beat that.
I don't like horror films in general, but I love inside jokes. I enjoyed Scream's send-up of Dead Teenager Movies, but it was perhaps too consciously in-jokey, while I enjoyed Cabin in the Woods more because it was more of a Process/Environment type of film. The cubicles with the monsters was especially fascinating.
