This is kind of a funny match up they are both about things coming to life that shouldn't really come to life. Toys vs creature in a museum. The easy choice is Toy Story because of the deep depth of the plot. A toy's self denial of his being a toy, how woody feels replaced by buzz when Andy only plays with buzz and how rivals can become best friends. I wouldn't count out Night at the Museum though their choice to go the direction of the necessity of Museums to hold on to our history is pretty deep too.

Toy Story wins. Night at the Museum is beautifully scored, beautifully framed, beautifully acted at times, and imaginative as heck. But Toy Story, on top of being a technical landmark and achievement, is at the same time a timeless and perfectly written story. The reason the Museum movies are so disliked is mainly due to the off-putting meshing of silly humor and pee jokes on with such gorgeous environments and perhaps Alan Silvestri's best score since Back to the Future.
