Harsh choice indeed - Toy Story works on more levels though, so I've plumped for that.

Toy Story is more timeless.
Matrix as a stand alone is fantastic and Toy story is fun child's play nostalgia. I'll explore The Matrix.
Wow, how do I make this choice? Wait, what if I've already made the choice? They'd both break my top 15, maybe top 10. One point of seperation is that The Matrix offers more talking points and resonates with more people (which of course brings up more talking points,,, bastard circulars). Then again, it does have a few really badly though out moments (he's beginning to believe???). Bah, I don't know.

The Matrix has much more deepness than Toy Story. Toy Story is really really fun, but I prefer the philosophical depth of The Matrix.
